Yes you can, But you'll need the old way : install mods by hands in the game folder.
With POM you can open the wineprefix (see configuration menu) and you install as usuall. Next you just need to start the launcher, and active mods ;)
Keep in mind that some mods can make the game instable (like on windows for some, but that installation script is a bit old and wine may be instable with some). And other mods like graphic engine injection may not work at all (because they are .exe file).
